since there is 3 high speed counter and an encoder uses a b phases so looks like it can only really have one right?

but i could only use it as count up counter not quad counter?
since there  are only 3 high speed counters?

I'm not sure what you are asking.

There are 3 high speed counters. Each of those counters can be configured for counting UP or DOWN on a single A input, or can be be QUADRATURE on A and B inputs.

use encoder at the the end of stepper shaft and a hand wheel for manual operation

The you need quadrature counter. BRX can do three. Just make sure there are at least 6 high speed inputs on the unit you choose, since each counter will require an A and B phase input.
